Abstract	We study the problem of protein family classification and evaluate the performance of the popular HMMER software focusing particularly on long sequences. When dealing with new proteinsequences, being able to quickly identify the family that it is incan be very useful because proteins within the same families tendto share similar traits. This paper presents a novel stochasticmethod for protein classification that addresses some of theshortcomings found in current methods.
